There are two kinds of machines.
There are machines with fluorescent output and go/no-go indications.
With the right reagent poured into the machine, it detects the presence
of a set of sequences. The sample "lights up" (fluoresces) if there is COVID.
Such a machine might be used, when they "shove that straw up your nose".
The reagent used in the year 2019, is different than the reagent
used in the year 2021, to cover the new (dominant) variants.
Whereas a sequencing machine, sequences the amino acids one by one,
and for thousands of dollars and a period of time to do the analysis,
the machine adds to the database of variants (delta, lambda). There
are in fact, thousands and thousands of variants, but only a few of
them are "significant", in that they become "dominant" ones and
kick the earlier ones to the curb. Most of the dots in the
following picture, would be "losers" that were not successful.
Here's a picture of how many variants there are. Each of these
would require a long process on a sequencing machine. The sequencing
machine tells you how "each strand of spaghetti" is formed, but the
process does not show how the protein folds. That must be determined
separately, by computing. Certain conformations of folding won't work,
because of things like steric inhibition ("molecule is in the way").
But chunks of the sequences are recognizable, which is how the
scientists can tell how many mutations it took to make the variant.
They only need to prepare potential 3D pictures of the protein, when
trying to explain why it's more or less dangerous. They also need
the 3D pictures, when planning how to make vaccines (select invariant
or common parts of protein, that the virus can't survive without).

Generally, the machine for that is 99.98 to 99.99% correct.
