I click on the Prolog icon to run it and am not running it from the command prompt.

That is, you open a 'MS-DOS box' and run from command line or you click on SWI-Prolog menu, thus running XPCE IDE ?
 

On giving the query ?-current_prolog_flag(encoding, E). it returns the value of E as text.
