Weka Not Classifying All Images in Sequence

Hi All, Total newbie to using the Trainable Weka. Really enjoying it so far but I have run into a problem... I have CT Scan image sequences of corals that I am scanning monthly in order to monitor growth. I have one classify.model that has worked for previous months. However, this month when I go to Apply it to this months data it is skipping about half the images, rather than being applied to every image in the sequence. I was wondering if anyone has run into this and if they have a fix? Thanks in advance for any help given!
