I'm sorry mate, but Weka is not using GPU at all. It's Java software, so comparing to other software alternatives it's just extremely slow. The choice is simple -you either go for free CPU-based soft like Weka, and have the possibility to experiment a lot (a toy) or you go for paid alternatives GPU-based, that can use your hardware capacity (a tool) and work with it. Weka is good for experiments, for learning.
