I'm just starting the move from 1.3 to 2.0.  Simply adding 
LayoutIgnoreHTTPHeaderURI to my old <Directory> definitions didn't seem 
to help.  I am a HEAVY php user (single header for 5 virtual sites and 
navigation bars determined by directory tree structure) and would prefer 
not to have to re-invent the wheel.  Here's my mod_layout directive 
additions:

<Directory "/var/www/html">
     LayoutHeader /header.php
     LayoutFooter /footer.php
#     LayoutMerge On
     LayoutComment On
#     LayoutHandler application/x-httpd-php
#     LayoutIgnoreHTTPHeaderURI *
     LayoutIgnoreURI /cgi-bin*
     LayoutIgnoreURI /nagios*
     LayoutIgnoreURI /nrg*
</Directory>
