It is there for some time, but I added new places to allow it to work.

Could you give me the exact command line xou used to create the archive?
I cannot reproduce this.

This looks as if your stat(2) did not report the directory type...
or you did use -link-dirs and the archive was not really empty.

It may be that I did oversee some places where I should remove this file...

This is true, this is something I did oversee with my tests.
