When you perform operations in Ardour that are not realtime safe Ardour skips processing, but does not interfere with other JACK applications. When Ardour ignores input and produces silence as output Ardour's x-run counter is increased. Examples include adding or removing tracks (really adding I/O ports), loading plugins that change I/O configurations, etc. You'd only hear a artifacts if you play-back while performing this action, or use Ardour for live mixing. Ardour intentionally leaves JACK alone in this case, so that other JACK apps can continue processing. So JACK won't see any buffer over/under runs.
