The only file that's changed significantly is 
'include/FLAC/stream_decoder.h'. The version in current git includes an 
extra function:-

     FLAC_API const void 
*FLAC__get_decoder_client_data(FLAC__StreamDecoder *decoder);

Can you remember if that got included in your build?
