A "copy" should use the original sequence. Otherwise it's not a copy. 
You don't want a copy.

What you seem to want is a bunch of tracks that you can record back to a 
CD-R or play in any order you like. So rip a bunch of tracks to disc (in 
WAV format so there's no loss), then build a cue sheet that has them in 
the order you like, and burn from that.
