Hi, I remember that something exactly like this happened to me after an upgrade maybe last year. Everything in EAC worked fine EXCEPT that the FLAC command line would fail, so I got only wav files. I found that I no longer had Write Permission in that directory after the upgrade! The fix was to add Windows permission for that User for that Directory, to allow the FLAC command to complete successfully. I hope this makes sense and might help!
