You may get loads of different opinions.

I do this:

Drive 1

Partition 1 System drive with Logic and audio files
Partition 2 archive files

Drive 2
Partition 1 EXS samples
Partition2 Sysetm drive for office, games, email, photoshop etc.

Firewire 1 (Lacie 400)
More EXS samples and stuff (Vienna Symphony library, EWQLSO, DFH)

It has been mentioned that theoretically partition 1 of each drive will 
be accessed faster, and that by parttioning drives the drive head will 
not be travelling so far if important audio stuff is on the 1st partition.

Firewire 2
Various swapped back up devices

And after trying lots of other combinations I find this works well.

I make bootable clones of my system drives and backup files once a week 
or after a big session for security (keeping the backup drives in a 
different building in case of theft or fire). All the files on the Lacie 
400 are restorable from DVD so I don't bother to back that up, all my 
custom or difficult to replace samples are on the drives that get backed 
up.
