The sound of double-triggering a MIDI device (once
locally, and once through the MIDI sequencer) will
be like an unmodulated flange.  

Almost the same sound will happen if your controller
is outputting two simultaneous MIDI notes for every
key, and you're triggering Logic.   Many controllers have
a Double or Layer mode that does this.  If you actually
record one note being played, and you see in the Event
List that it is actually two notes recorded (same pitch, but
different MIDI channels), then that's the likely culprit.
