This sounds similar to a problem I had with jackd a while ago, hence my question about which jack version you're using. If it's > 0.99.36 and < 0.103 there's a divide by zero error in jackd that gets triggered at seemingly random times. It drove me nuts for weeks until I found the cause and made a workaround patch. It got fixed properly in 0.103. If your version is one of the aforementioned, there's a good chance that's the culprit.
