Notes with a stipple in the matrix editor are notes which are tied in 
the notation editor... Ties really have more sense in the notation 
editor but the matrix editor still keeps track of them via this visual 
change. In fact you'll notice that trying to move them moves the 'whole' 
tied note.

My guess is that when you changed time signature with existing notes, 
the 'Correct the durations of following notes' was selected and 
therefore notes which cross bars were tied, in turn showing up in the 
way you describe in the matrix editor... Do these notes have ties in the 
notation editor?
