Side note: The correct way would be to fix "make install" so that it
installs it to the correct location in the first place
($prefix/share/icons/hicolor/48x48/apps). That way, you can do
 installIcon usr/share/icons/hicolor/48x48/apps/

Does it work after log-out/log-in? Can you try running
gtk-update-icon-cache /usr/share/icons/hicolor
as root and see if that fixes it?

Autopackage should do that, but maybe something went wrong..

BTW, did autopackage change the "Icon=" row in the installed desktop file?
