With doing as you suggest on autopackage/frontend/gtkfe, I received
the direct error message to show you the way. :)

autopackage@london:/tmp/svn/autopackage/frontend/gtkfe> ./autogen.sh
aclocal -I /opt/gnome/share/aclocal
intltoolize --copy --force --automake
autoconf
automake --gnu -a -c
configure.in:69: required file `hicolor/48x48/apps/Makefile.in' not found
