It's a side affect of the code that handles converting FDO MIME Type files to KDE 3.x MIME Types. makepackage should print a message telling you which were deleted. You can recreate them with the the installLink() (I think) function in the [Install] function. What are the symlinks for? I don't recall seeing many in Firefox 2.x..?
