Have you checked for sparse files?

e.g. something like this:

find /home/sgw/projects -xdev -type f -size +100 -printf '%-12S %p\n' | sort -n | head

The value of %S is less than 1 for sparse files.

If you have sparse files, then you could try adding Sparse = yes to the
Options clause in the fileset.
