I won't say there aren't any bugs in GNATS, but I can't say this is
unusual.  For example, SPAM often makes it in to the database which
sometimes contains 8 bit characters.  This throws off the index, and
I'll see similar inconsistencies as you do.

Try this.  Remove the old index.  Just dump it.  Then run gen-index to
create a new one.  Run check-db once again and see if it outputs the
same data.
