You can embed QuickTime video ( maybe WMF, I haven't tried ) in a PDF 
using Acrobat.

You can select page transitions in the full screen preferences. I 
counted 18 different choices in the old version I have installed.

I also like the idea of using Flash, there are tools to create SWFs 
outside the Flash IDE.  We have used both Flash and Director to create 
presentations, and have used DVD for presentations too. The DVD has 
menus that let you choose a specific path out of many possibilities. 
Not truly dynamic, but customizable to the situation. DVD is superior 
if your content has a lot of video, and you can use a remote to control 
it.
