We introduced a new security layer specifically for webtop visibility.
 Have a look in the role content item and see if you can't show the
relevant sections of the webtop as needed.

As a general rule, its often easiest to upgrade from pre-6 versions by
installing a fresh instance of the latest code base and migrating the data.
