I'm not sure what you're set up is.  But if you simply ran the project 
from its own independent website you would have no need of apps.cfm

Can you outline the following details:

### What is the installation directory of your project?

### What is the installation directory of farcry_core?

### What is the contents of ./config/_serverspecificvars.cfm

### What directory does your /farcry CFMAPPING point to?

### What directory does your web site home point to?

### What directory does your /farcry web virtual point to?

Hopefully with this information we can get you going in a few minutes :)
