I solved the problem by rewriting the applications. If there is no detectable useful URI or servletpath we dispatch to a default controller and then everything is OK again.

I hope you understand that I thought I was in big trouble when the applications which worked perfectly for over a year suddenly could not be called from jahia any longer.
