Yes don't worry this problem only affect one site, not all of them on the server. 
This comes because the webdav for the other site doesn't use the same URL. => /site/XXX
So I just have the problem on this default site and that's why I just looking something to fix the error but I can wait until Thomas come back.

Without some errors it will be difficult to debug :-(

Moreover the Slide expert (and committer) = Thomas, is in holidays this week and will only come back next week. Could your problem wait a bit?

Jahia 4.1_01, utf8 I suppose, but there is no error on the console.
I just know that the error come from a problem with a deleted folder because I have a HTTP sniffer to look the error IE message.
 
For the problem with the files which are become folders, I have no error, and I don't know how solve the problem.

Which version of Jahia are you using? In utf8 or in ISO? Is there an error in the console?
