Si j'ai bien compris vous voulez lancer Jahia dans un contexte ROOT.
Selon votre script, c'est le fichier 
http://localhost:8080/jahia/html/startup/startjahia.html 
est utilisé par la classe TomcatWait. Il faut 
donc plutôt changer en 
http://localhost:8080/html/startup/startjahia.html 
si vous voulez tourner Jahia en contexte root, et 
éditer les fichiers html concernés (dans 
webapps/ROOT/html/startup et modifier tous les "/jahia" par "/".
