Thank you for the swift reply and all the good suggestions.

I have created the indexes against our database but it does not seem to make 
any difference.

However I was able to reproduce the problem more or less by narrowing it down.
When I add a new container of File type, I select a certain pdf and click on Ok 
  it then takes about 2-4 minutes just to add it to the parent container.

Selection of other files results in instantaneous response!

I don't expect getting an immediate solution to this problem but maybe it will 
give you some new ideas?
