Of course you can add Java in JavaServer Pages. Please see the JSP spec at 
http://jcp.org/aboutJava/communityprocess/final/jsr152/index.html

Actually this documentation is a draft, and you won't get informations 
about external librairies like Struts ot JSTL.
You will get iformations about Sruts Struts site

As you can read in the Jahia 4.0 template guide, the templates used on a 
virtual site are stored on 
[install_path]/tomcat/webapps/jahia/jsp/jahia/templates/[sitekey]

You can deploy more than one template set once the site hase been created. 
Then all your new templates will be available in the template list.
