Me on WebSphere and UNIX, I "externalize" the var folder of the WEB-INF 
folder.
Explanation:
By default, the var folder and its content are in the $jahia/WEB-INF/var 
forlder
Me i have put this folder in an other folder: $content/var
But for the search_indexes folder, I created a link file to the "original 
folder ($jahia/WEB-INF/search_indexes).
And now I have no more problem whith the search for search file index.
