Best Practice Template development

I have read through the Jahia 4 Template Developer Guide and I looking 
for the best recommended practice for creating templates for Jahia 5.0. 
This is a new site so I don't have any existing templates to migrate.

It seems that if I want to use any of the existing functionality in 
corporate_portal_templates_v2 that I will need to copy all the files and 
folders from that folder(corporate_portal_templates_v2) into my site 
specific folder or should I add my files to the 
corporate_portal_templates_v2 folder? I am curious if it makes any 
difference with future migration scripts as well.
