I'm not sure I get what you're saying with the last preference, but there would no longer be an "Exclude all plugins" setting. There would only be the default for each plugin (searchable="y|n") and the two settings which override the defaults. Those two settings are "Include plugins" and "Exclude plugins". Those two settings would be needed only very rarely, provided we have good defaults.
