We are currently working on that. It's actually pretty easy to acomplish, because we just have to modify the build process (build.xml). It will be ready by the end of next week. Within "build.properties" you will be able to set a parameter (e.g. my_publications=/home/roger/wyona-pubs) which tells the build process where to look for publications, no matter how they got there.
