That is not a stupid question after all!

You can try to copy your cocoon site into the wyona pubs (make sure you configure the sitemap)!

That *should* work. 

Problems:
If you use different /WEB-INF/lib/*.jar make sure you replace those wyona is using in /webapp/wyona/WEB-INF/lib.

I would have hoped to be in the situation where I could write this myself 
by now, but is there an idiots guide to converting a Cocoon based website 
into a Wyona based website?
