I think that the basic tools for open source software development in Java have been pretty much agreed upon by the community at large: * subversion (or mercurial lately) * confluence as a wiki * jira as an issue tracker * fisheye to have a good view on the source repository The last 3 are commercial, but they grant free licenses to open source projects.
