If you can build from the svn repository, I reported this bug yesterday and
suggested a fix.  See:

http://bugs.mysql.com/bug.php?id=19137

The reverse engineer process mangles the referenced table name of the
foreign keys, hence the relationships don't show up.  It works fine for me
now.
