ROX and jars and zips

I've got two different versions of ROX-Filer on my Ubuntu Jaunty setup. One is the version packaged by Ubuntu (2.5) and the other the latest bin from http://sourceforge.net/projects/rox/files/rox/ (2.10).
The Ubuntu package version seems to differentiate between *.zip and *.jar files just fine. However, when I use the 2.10 download, it seems to insist that jars are zips. I installed the 2.10 download in ~/.local/lib, have a link to it in ~/.local/bin, and have ~/.local/bin in the PATH.
I can't figure out where each are getting their MIME info or otherwise figure out what's going on. Help?
