This would  seem to  indicate that  checkpassword is  working correctly.
What if you do:

/var/qmail/bin/qmail-popup /bin/checkpassword /usr/libexec/dovecot/checkpassword-reply

Also, one thing I notice is that  in the output you had a different path
for checkpassword:

I don't know if that is significant or not...
