That is normal; PKS was loading keys, and found something it
didn't like, but kept going anyway. I've switched to SKS (away
from PKS). Depending on your hardware and the size of your
database, you really can do thousands of inserts per second.
The way I used to build my keyring was to add ~/.gnupg/pubring.gpg
and then merge the rest of the keys.
