OpenJDK vs (Sun|Oracle) JDK

I've been running Moneydance on Ubuntu for many years now and one issue that always comes up is which JDK I have installed. Ubuntu, by default, ships with OpenJDK which by all accounts should be the same as Sun/Oracle JDK 1.6 but I constantly have problems with it. Is there any reason that the proprietary version is the only version that works well?
