Yep, that's all you need. The file with the -YYYY-MM-DD appended is the automatic backup. Easier than cloning your entire system would be to copy the moneydance.mdfile to a different directory as a backup. Or as I do, I copy the moneydance.md-YYYY-MM-DD to a backup directory that Moneydance doesn't know about so that it doesn't automatically delete them as it creates new backups. Then if I ever find that I need to go back to a earlier file, I just move the appropriate backup file to the current file location and remove the -YYYY-MM-DD from the end of the file name.
