After looking at this and Ryan's answer, I would say the best option is to not
check in ./configure in Git, but make it part of the generated .tar.gz.

The bandwidth consideration is not really valid for two reasons:

* Distros will build a binary package, which will have the same content whether
  or not they have to generate ./configure themselves.
* Distros may care less about bandwidth than you think: I've tried to stop a
  package depending on 25MB of extra packages I don't need:

  (Yes, I know this is just one guy, but I'm just saying you shouldn't feel bad
  about 280K of data).
