The normal way would be to run the Remove Unused Objects tool. However, the
tool ignores notes with the Type "To Do".

So one way is to change the Type on these notes, then run the tool. But if
you can find the notes to change the type, you can create a Tag "Delete",
tag the notes then in the Notes view, filter for the tag. When they appear
in the list they can be deleted. Two of my Tags are "DELETE" and "DO NOT
DELETE". They can come in handy.

I have a filter I created in most areas of the database. I titled them each
"Not Linked" and the rule is:
Reference count must be equal to 0.

Running this filter will return any object in the list that is not attached
to another object including all "To Do" notes. So be careful.

And as you seem to be a newbie to Gramps, in each list view, any object can
be selected and then deleted with the minus icon [ - ] or right-click on
the item. Sometimes especially in Places, this will not work if other
places are enclosed by it.
