Yep, 

v4.5.6 as installed from Ubuntu/Debian repository (not updated since 2011!!)

I've had a few issues with GDAL & other libraries (not quite dependency hell, but heading in that direction) in my preferred GIS software suite, which includes GMT & a number of other open source tools... Sticking to the unstable repository generally gives me good interoperability & consistency between all the packages, at the cost of not using the very latest versions - which is not usually a problem, but can occasionally bite me - as you noted :-)

so I suspect you are running 4.5.9 still. A few tens of bugs fixed since then.
