Here is the URL for yelloworange.kml file that produces the blue
markers... http://weather.gov/ohrfc/HAS/images/yelloworange.kml

I think you need to assign color via -C for this kind of
combination. Otherwise the style information in the first layer
would contradict that of the next layer. However, you might want
to turn your email into a new issue an upload the yelloworange.kml
file so we could have a look.

Greetings!

Given this script snippet:

gmt gmt2kml yellow.dat -Gfyellow -Fs >
/awips/hydroapps/www/images/yellow.kml

gmt gmt2kml orange.dat -Gforange

-Fs >
/awips/hydroapps/www/images/orange.kml

gmt gmt2kml yellow.dat -Gfyellow
-Fs -K >
/awips/hydroapps/www/images/yelloworange.kml

gmt gmt2kml orange.dat -Gforange
-Fs -O >>
/awips/hydroapps/www/images/yelloworange.kml

which creates 3 KML files which are uploaded to the web
server (yellow.kml, orange.kml, and yelloworange.kml).
You can view them here:

https://maps.google.com/maps?source=embed&ie=UTF8&t=p&ll=38.993572,-83.649902&spn=10.241768,15.380859&z=6&q=http:%2F%2Fweather.gov%2Fohrfc%2FHAS%2Fimages%2Fyellow.kml&vpsrc=0&oi=map_misc&ct=api_logo

and replace "yellow" in the magnifying-glass box with
"orange" or "yelloworange". The only thing different in
my commands to create the yelloworange.kml file is the
fact that I use -K and -O to combine two commands into one
file. What's puzzling is that the yelloworange.kml file
reveals all the points from both yellow and orange (this
is good!), but the markers aren't yellow for some and
orange for the others, but rather, they are all BLUE!!
How does THAT happen??

Mark
