When i tried to extract the profile from grdtrack 
error message came with   E is unrecognized option.
i am using GMT 4.5.7

Hm, I must be running a more recent version than you (I only get the 3 cols but if you are running the Nov 5 release it may have a bug we have since fixed); so you are also getting distances along the line.  Until the next release (or update yours) you could use -o0,1,3 to get what you want.
