Well, not without going to Preferences, which I guess is what you
want. See this bug report:

All the relevant user data is in ~/.config/epiphany (in 3.6,
previously in ~/.gnome2/epiphany), so backing up that directory should
work (that's what I do anyway).

The way to choose each time is right click->Save As, as you seem to be
doing. We recently fixed some bugs related to this, so maybe try again
when 3.6 is out.

Not really. Those are just bugs, you should report them at bugs.gnome.org.
