Presumably some of the settings related to the gnome-panel which you 
inherited from a previous version are not playing nice with the new 
version. The safest way would probably be to start fresh (move aside 
your old ~/.gconf as you said you did, and let a new one be created) and 
then copy only subdirectories of it from the backup to the new version. 
For instance, if you replace ~/.gconf/apps/evolution altogether, you 
should get back your Evolution settings. The panel settings are in 
~/.gconf/apps/panel, so maybe if you leave this one alone and copy the 
rest around, you can end up with a setup where you have most of your old 
settings back (except for your panel layout, which you'll have to recreate).
