This is not a gnome question.  Maybe an XFree86 related mailing list 
would be more appropriate.

In answer to your question, maybe the second machine is using XFree86 
4.x, which will use the /etc/X11/XF86Config-4 in preference to 
/etc/X11/XF86Config (if it is available).  If such a file exists, try 
making the same modification there and then restart X.
