Yes, I've experienced this same thing. Happens sometimes when a window opens. For me, it was windows in the gimp when I applied a filter on something which created a new window for the modified image. Another time it happened when I right clicked on the clock's properties and it popped up a window. I'm betting it's a problem with metacity. Somehow I get flipped to the first virtual screen, then back again. Might be that metacity tanks, then restarts itself. Alas, the reframed windows are all shifted down the screen by about one title-bar's height. Interesting, no?
