Are you using sawfish or metacity? If sawfish then the problem is listed here:- http://bugzilla.gnome.org/show_bug.cgi?id=91428 It appears that the Gnome Settings Daemon (gsd) needs to spot that a window manager has just started and send it a signal telling it the number of workspaces. For some reason Metacity doesn't suffer from the problem. However I am unclear how the gsd would actually do this (not being a X hacker).
