Yes, the tree view is sorted alphabetically always. The (manual) order
of vFolders in the Editor is for convenience only. Believe me, it would
get quite messy otherwise setting up 20+ vFolders, cascaded and ordered
in trees (like I use)... ;)

Hmm, a bug probably. Care to file it in bugzilla?

Anyway, if the default On This Computer / Drafts folder does not fit
your needs, you can make any folder (even on IMAP) your Drafts folder:

  Tools / Settings / Mail Accounts / <account> Edit / Defaults

The Junk folder already is a (special) vFolder. Which means, the Junk
mails still remain in their original physical location.

All mails with the status "Junk" are displayed in the Junk vFolder. And
those mails do not show up in any other mail folder.

Did you try a vFolder with "Status" "is" "Junk"?

Thinking about those issues and what you said, the other possible
solution comes to mind and maybe will fit your need better. Did you try
it?

Quote from my previous post:

Another solution would be to re-arrange your mail folders hierarchy.
Like a node "important" or the Inbox itself with all those mail
folders as children (and all other mail folder not children of Inbox
  then).
